There are several things that would cause this problem. (1) A crack in the bowl that can't be seen,**or** (2) Sometimes a bubble will occur in the casting that causes a hole that allows water to leak back down into the closet bend and out into the sewer. Instead of junking the bowl the manufacture will float a porcelain patch over the hole. Sometimes this patch comes loose and the bowl loses water. A blocked vent could cause a lowering of the water level but this almost never happens. You would hear a gurgle in fixtures with lesser traps first. My bet's on a defective bowl.

Is this a replacement for another toilet or a new install? How much water is missing? How did you test for leaks? The water could be leaking down the drain.

If the water is coming from under the rim (like where it comes from when you flush) take the cover off the tank and see if the water level is so high that it is going into the over-flow tube before the float valve shuts off completely or perhaps the flapper is out of position or needs to be replaced. If water level is too high check that the float is not getting caught on something, partly water logged, or maybe the connecting rod to the valve needs to be slightly bent so the float goes downwards a little more. If it is a Flush-Master type valve, there is a little metal clip that lets you adjust the float position.
